Laboratory of Structural Biology
Laboratory of Structural Biology at the International Institute of Molecular and Cell Biology (IIMCB), Warsaw, headed by Prof. Matthias Bochtler is looking for a PhD Student. You will join the project entitled: Genomics and Epigenomics of acute myelogenous leukemia (AML).
The project aims to compare genomic and epigenomic changes in leukemias of highly aberrant karyotype with those in the already well characterized leukemias without chromosomal rearrangements. In particular, we want to test the proposal that defective DNA damage signaling due to ten eleven translocation (TET) deficiency could contribute to the formation of karyotype aberrations.
As a PhD student you will be responsible for:

enriching the tumor (CD34+) fraction in the bone marrow and peripheral blood samples from our clinical collaborators in Heidelberg and Dresden
-
preparing DNA for sequencing by reversible terminator (Illumina) and long read (Nanopore) sequencing
-
analyzing exome variants, validate exome mutation data by high resolution melting analysis (HRMA)
-
analyzing copy number variation and gross chromosomal aberrations (possible chromothripsis) in the sequence data
-
attempting to deduce tumor clonal histories (order of mutations and chromosome aberrations) from tumor clonal histories
-
possibly complementing tumor clonal history analysis from bulk sequencing data by single cell sequencing data, depending on the results of bulk sequencing
-
possibly (depending on the TET status of the samples) analyzing 5mC and 5hmC presence in the genomes by bisulfite (BS) and oxidative bisulfite (oxBS) sequencing

Candidates will be selected according to the procedure complying the rules for recruitment procedure for the Warsaw-4-PhD and the procedure complying with the rules of the European Charter for Researchers and the Code of Conduct for the Recruitment of Researchers as a part of HR Excellence in Research strategy.
Requirements for the candidate:

Holds a Master's degree in biology, biochemistry, genetics or related field.

Theoretical knowledge of genetics and epigenetics.
-
Practical experience with cellular fractionation by FACS.
-
Experience with preparation of libraries for DNA sequencing using Nanopore and Illumina technologies.
-
Experience with genotyping (high resolution melting analysis).
-
Experience with or at least interest in bioinformatic analysis of deep sequencing data.
-
Written and spoken fluency in English.
-
Willingness to learn and take new challenges, ability to work independently, analytical thinking.

Good interpersonal skills and a collaborative attitude.

Research achievements (eg, publications or manuscripts in preparation) and experience abroad will be of advantage.

Full-time PhD scholarship for 48 months in amount: before the mid-term evaluation 3700 pln net/month; after mid-term evaluation 4500 pln net/month
